I have an non immigrant multi entry visa , I arrived in Thailand on 1st Nov and have a stamp 1st to 29th jan do I have to fly out and return before 29th?

Your visa grants you permission to stay for 90 days. If you stay longer than 90 days you will be fined and could face greater penalties the longer you overstay.

So the answer is yes you must leave the country before the 29th of January to avoid fines etc.
